yep to both questions. The usb midi out is just for the keyboard, the knobs don't send midi messages.

yep, but i do it the other way around, I send the clock from the ipad to the sequencer, that triggers the ipad synths and the microbrute

If you use that Manhattan Analog mix in the top row to mix oscillators you could consider replacing it with a MA CP3, based on the old Moog mixers. They are clean until about 3 o'clock on each channel and then overdrive very nicely. Very nice to mix oscillators (that's what it was originally designer for, actually). Or to give some grit to any other sound source.

Anyway, very nice modular.
I need to get a Triple Bipolar VCA too when I'll replace my current case with a 6/7U .
